It was reactivating power systems in order to reactivate the Mass Shadow Generator and destroy Malachor V. At the very end of that part you see G0-T0 intercept the Remote. If you go lightside then it is presumed the Remote somehow tricks G0-T0, if you go dark side then it is presumed that G0-T0 wins.
