Unit-00 was initially colored orange like the previous prototypes, but its armor was damaged beyond repair by the Angel Ramiel’s particle beam. Unit-00 was self-destructed by Rei in order to destroy the sixteenth Angel, Armisael.
Why did Eva Unit-00 change color?

Why does unit-00 go berserk?

In the final volume, Rei is revealed to be a clone of Yui Ikari, meant to take her place in the Tree of Yggdrasil, an artifact that keeps reality from collapsing. After befriending Shinji, she chooses not to go along with Gendo’s plans, resulting in him angrily shooting her.
Why did unit 00 reject Shinji?
Eva-00 could have been aiming for Gendo Ikari, Ritsuko Akagi, or its own pilot Rei Ayanami, during either berserk incident. Eva-00 also seemed to violently reject Shinji, although this may not have been because of Shinji specifically, but rather because someone other than her normal pilot was trying to synch with her.
